Shane Higgs, Ishmel Demontagnac and Henoc Mukendi all came into the side with illness striking the Cobblers camp, Chris Hackett was not well enough to travel while Adebayo Akinfenwa could only be named amongst the substitutes.
Clive Platt flicked on for Demontagnac in the opening exchanges but the former Walsall man couldn't quite direct his effort on target. Lewis Wilson saw a shot on 6 minutes saved by Jon McLaughlin. James Hanson volleyed over in the first real opening for Bradford. Platt then headed wide from a Wilson cross.
Demontagnac was denied by the legs of McLaughlin before Bradford were forced into making a change, Adam Baker replacing the injured Zavon Hines.
Will Atkinson gave the Bantams the lead on 35 minutes, finishing well from inside the area after being played in by Hanson.
Demontagnac was brought down in the box just before half-time and he got up to convert the spot-kick himself to equalise for the Cobblers.
Higgs then made a good save to deny Alan Connell in first-half stoppage time.
Joe Widdowson played a good ball forward on the hour mark but Demontagnac fired just over following another Platt flick on.
With the Cobblers having enjoyed a good spell of pressure, Nahki Wells entered the fray for Bradford on 73 minutes in place of Alan Connell.
Emyr Huws fired wide when well-placed on 76 minutes as the real prospect of extra-time started to loom large.
Aidy Boothroyd made a change on 81 minutes with Adebayo Akinfenwa coming on for Demontagnac.
A goal line block from Widdowson denied Bradford as the contest entered the last five minutes.
Bradford were awarded a harsh looking penalty when the ball was smashed into the arm of Widdowson in the 90th minute. Nahki Wells scored from the spot to put Bradford back in front.
The Cobblers equalised for a second time deep into stoppage time, Clive Platt driving the ball home from 18 yards after being set up by Akinfenwa.
Ivan Toney came on for extra-time, becoming the youngest ever player to appear for Northampton Town.
Kelvin Langmead was denied at close range by a good block by the Bradford defence while Akinfenwa headed over from a Ben Tozer long throw.
A surging run from Huws set up Platt but his shot was well saved by McLaughlin. Hanson then spurned a good opportunity for the Bantams.
Bradford were forced to play the second half of extra-time with ten men after James Meredith was forced off with an injury and all three substitutions already made.
Kelvin Langmead then gave the Cobblers the lead for the first time, finishing well into the bottom corner after a good run from 16-year old Toney.
Danny East rattled the crossbar as the Cobblers looked to land a knock out blow.
Bradford equalised 50 seconds into injury time in extra-time through a looping Carl McHugh header to send the game to penalties.
